What about Footnotes? 
In my class, footnotes are optional. They would be used to share relevant  information with your reader,that doesn't work in the paper or doesn't directly support the thesis. Don't use footnotes for citations. Citations belong in the CITATION PAGE of a paper. 
For a DBQ- Simply mention/describe the document ONCE and use a parenthetical citation (Doc.x).
"In Lincoln's first Inaugural Address (Doc 1), in which he offers an olive branch to the South, it is important to discuss what had happened in the months preceding his inauguration..."
